Napoleon had disaster in Russia for a number of reason:

Vast lands: Russia is extremely large, and even if Napoleon captured the capital, (as he did), it didn't mean he took over the whole nation..Because of the 'vast lands' that Russia has, the supply lines are stretched hazardously long,and the enemy military groups could not advance as fast as before. Also, because of how long the supply route is, the enemy would need to supply more and more troops to defend, and it was easier to sabotage any supply train going through. 
Russian military maneuver: The Russian army, knowing that they had land to retreat, continued to retreat, and only fought skirmishes whenever possible, because their military was weaker than France.
Winter: Known as Russia's "best weapon", it was able to defeat enemy armies that attacked, including Napoleon, Hitler, and other leaders. They generally made it harder for soldiers not used to the environment to function, and many die from inadequate supplies.
